Fix clear arg propagation, unify skip_minhashing semantics

1. The clear argument was not properly being propagated through the CLI to the workflow functions, we fixed this in this PR.

2. Rather than having compute_minhashes in the workflows and skip_minhashing in the CLI args, we now just use the skip_minhashing semantics everywhere.
