feat: single transaction for each backend operation (RDFA-355)

Description

• Transactions are now on graphwithContext Level
• refactored all usages of transaction to now be a try with resource
• Changelog is now stored inside the graphWithContext instead of separately
• custom shacl is now also added to the vcs
