High: Port Allocation Memory-Only Tracking

Description

Allocated ports tracked in-memory in src/server/ports/allocate.ts.

Impact

On server restart, ports may be re-allocated causing conflicts with running containers.

Fix

Persist allocated ports to database.

Closing: Issue is stale. Current port allocation uses OS-checked free ports (allocatePort/isPortAvailable) and project ports are persisted in DB. The in-memory tracking sets are non-authoritative now.
