Check that the user has write permissions for the output directory in the config file

Many times, I've spent quite a bit of time generating the simulations successfully and have the job crash because I'm trying to save it in a directory that I don't have write permissions to. It'd be useful to check early on that all the outputs can actually be written during the setup time.
